With regards to Flowey, I will say that killing him isn't necessary for the True Pacifist ending, but he is one of exactly two (I know about) things you can kill and still get the True Pacifist ending, for reasons I will explain in the third spoiler of this post. Note that, for a genocide run, you need to kill random encounters until monsters stop appearing - it isn't enough to just kill everything you see, you have to hunt them down. If your first run wasn't a pacifist one, things should play out differently enough to be worth it. However, it sounds like you started another game, so no problem.

Depending on your choices during the neutral ending, it may be non-obvious how to do this - in the spoiler below this one, I will tell you how. You can't do a pacifist run on the first try because you need to see the neutral ending first, but if your first run is a pacifist one, you can simply reload your last save and continue on to the true pacifist ending instead of starting over from the beginning. That's not strictly how you do a pacifist run, but I do recommend you do it anyway.

I was originally planning to genocide my first run but the desire not to disappoint your new Goat Mom is too strong. Instead of making the game just a pile of gritty call of duty mans (which I get was part of the point) you don't think twice about shooting, it tries to make likable characters who you naturally feel bad about killing.
